The first university in Pécs was founded in 1367 as one of the oldest in Central Europe. Its founder was King Louis I of Hungary. In 1921, the old Hungarian university of Bratislava moved to Pécs; from 1982 it continued under the name of Janus Pannonius Tudományegyetem (JPTE).

The current university was founded in 2000 by merging with Pécsi Orvostudományi Egyetem (POTE), now Faculty of Medicine, and Illyés Gyula Pedagogiai Főiskola (Gyula-Illyés Higher School of Pedagogy) based in Szekszárd.
