Joakim Brahe was the son of the noble and landowner Peder Magnusson Brahe and Öllegård Turesdotter. On March 30, 1516, he married Margaret Eriksdotter Wasa, sister of Gustav I. Wasa (1523-1560 King of Sweden).

He sympathized with Sten Sture the younger, who tried to reach the independence of Sweden from Denmark (Kalmar Union) as Reichsverweser.
